2. Go to Manage.
3. Go to Sources.
4. Click edit.
5. Click add.
6. Type "iphonedelivery.advinux.com/cydia/" leaving the existing http://.
7. Install "iPhoneDelivery" package. (You will loose signal during this. This is normal.)
8. Respring when installation is complete.
9. Go into Settings then Phone and re-enable FaceTime.

According to @comex the bug was caused by the bootstrap including /var/mobile, /var/mobile/Library/, and /var/mobile/Library/Preferences with incorrect permissions and causing CommCenter to be unable to read the carrier plist. The official fix will be rolled out as a a critical update in Cydia and new jailbreaks as of a few minutes ago no longer have this issue.

@PlanetBeing is now sharing another method to fix for FaceTime/MMS on Twitter:
"For existing users, chmod 755 /private/var/mobile/Library; chmod 755 /private/var/mobile/Library/Preference then Reset Network Settings"

You should now be able to go into the Changes tab in Cydia and click update and have FaceTime and MMS work.
